I've tried those smoothing tools a couple times, and honestly, they're hit or miss for me. Sometimes they work great, other times they just smear the caulk around and make an even bigger mess. I usually end up going back...

Yeah, that does sound a bit off to me too. I've had new windows installed twice now (different houses), and honestly, never saw cracks popping up like that. Stress cracks can happen, sure, but usually they're pretty rare...
